Postgraduate programs began in 1999.

Its goal is to meet the health education needs of the eastern region of Nepal at the primary, secondary, and tertiary levels. BPKIHS is a self-governing body.

BPKIHS is one of the largest projects implemented through Indo-Nepal co-operation. The university is named after the late B.P. Koirala, a former Prime Minister of Nepal.
